Following a guide it said to format sysnand to unlink them.

Any from 2gb to 128gb should be fine. If you ever get an 64gb or 128gb SD be sue to format to FAT32. 3DS games are around 3gb to 2gb each so I would recommend getting a bigger one.

The guide tells me to hold L during boot to start the rxTools menu, but I installed menuhax previously and that's what boots.

What I'm gonna do is back up the SD card contents, then put it all on 64 GB. Then go on Gateway through the browser, format emuNAND. Then take out SD card, put contents back, and re-inject emuNAND into the card. Correct?

If it's bricked and you have a NAND backup, you just solder those four points to a SD card and you can flash the old NAND back thereby unbricking it.
With the 3DS, if any little thing goes wrong, it bricks, since it has a shit load of security checks on start up.

Wrong. Formatting the emunand is part of the process if you want to still be able to log into your NNID.
1. Remove SD-Card and backup all data (or at least the "Nintendo 3DS folder), EmuNAND too! Use https://gbatemp.net/threads/emunand-tool-release-and-support-thread.359239/
2. Boot sysNAND without SD-Card and go to Settings → Formating.
3. Format! (It will ask for an internet connection (for logging off NNID from this device), but don't worry, it WILL NOT update!) - Your NAND's are after formating unlinked!
Don't forget to remove Smealum's DNS!
4. Setup you device again, but spare your try for logging in your NNID, you have to update FW for logging in, which no one of us wants.
5. Put SD-Card back in
At this point, you can't even use your NNID in the emuNAND, because Nintendo servers remebered your logging off process while formating, that's why you get the error 002-2634.
We need our 3DS on newest FW, not logged in, to log into our NNID
6. Boot into EmuNAND (rxTools, CakeFW, ReiNAND etc.)
7.Format your EmuNAND! (You made a backup of your SD-Card and emuNAND on it, so don't worry.
Don't forget to remove Smealum's DNS!
8. Boot into EmuNAND after formating, set up and log into your NNID – that should work know.
Note: I suggest to use Smealum's DNS 107.211.140.065, do it while you are setting up your device. This DNS blocks FW updates.
9. Restore SD-Cards data and EmuNAND.

this was made before emunand so there are a few extra steps.
you get the file and patch it as instructed. whats different is that you need to install the patched file into both emunand and sysnand(actual nand).
If you don't do this the games wont run from emunand. this means you also have to install the gba games in both nands(not the actual nand) for them to work from emunand.
You can also just install everything once in sysnand and ignore emunand but having to boot into different nands to do different things is inconvenient.
That would be pretty cool. Bonus points for magically bricking all the systems with pirated games.

If you like RPGs, get SMT games, Etrian Odyssey, Pokemon Dungeon, Persona Q, the two Mario RPGs.
Then there is the Rune Factory, Harvest moon and Story of Season games. Kid Icarus is great fun.
Phoenix Wright and Layton are good, you have Monster Hunter games, and Pokemon if you liked the previous ones.
For less known releases, try Crimson Shroud, Shinobi, Shantae and Rayman.
Star Fox and Zelda ports are good.
You can do pirating on 2ds.

It's normal. It freezes 18 times out of 20, 1 time out of 20 it fails to find the cia files, and the last time it actually gets through.
Reboot and try again. Only if you make it to the installing cias part it's working.
That's going to happen. Maybe even a lot. If it happens again, then the next time start one of the FTP apps and exit back to the loader before you launch sysUpdater. once you see the red text in sysUpdater, press Y and hope there's no more fuckery.

Also, in his video for downgrading when hes doing the "sysUpdater" folder transfer..his has a bunch of readme's.txt and a license files. However with the new link he provided, all it is is a .zip with just the "sysUpdater.3dsx" and "sysUpdater.smdh" files and nothing else. I had to create my own sysUpdater folder and just drop those 2 files in the folder. So do those other files mean anything or no? (pic related)
Pokemon X/Y is pretty short and not that great, but try it out if you want. You could try tri-force heroes, Smash 3DS, Pokemon Super Mystery dungeon, Could also get the newest fire emblem game or awakening.
Get Link Between Worlds to see if you like top down Zelda
Get OoT or Majora's Mask to see if you like 3D Zelda
Grab Fire Emblem Awakening and any version of Pokemon, I like Ruby and Sapphire some people don't feel free to go with X/Y instead.

Are you following all the steps?
If you already accessed the theme settings AFTER downgrading, you can try just changing your theme. The basic colors will do fine. This will rewrite the theme data on the SD card. Then to start browserhax FROM SCRATCH you need to close all tabs and delete all browser data in the browser menu. Then start the browser and let it create the data it needs, back out to the menu, and use the 3DS camera to scan the QR code at http://yls8.mtheall.com/3dsbrowserhax.php
If you're trying to just reload the old tab with the wrong URL it won't work. If you don't create new theme data it won't work. If push comes to shove (or if you just want to be thorough) then you can format the SD card and put your homebrew flies back on. Then do the theme and browser settings again.
If it's not that, then someone else may know something I don't.

I don't think this shit works on N3ds man. I probably held the power button longer than I did see the text on sys updater only for it to fail to find Cia files. Even though they are the right checksum and in the right location.
Also, don't know if you know, but 9.2 browser hack requires you to zoom in and touch the slider that appears (may have to touch on the right side and you may have to try again because sometimes it doesn't work)
To coldboot into emuNAND just look at the OP
To update your emuNAND you should unlink the NANDs first: in sysNAND got to format take out your SD card before validating, format, put in again your SD when home menu is accessible. Now you can update your emuNAND

Before you can play GBA, you have to install a patch cia (only the very first time):
> Download 3DNUS
> Run 3DNUS on your computer
> If you have an o3ds in the title ID box put 0004013800000202 and in the version box type in 3665, n3ds users put 0004013820000202 in the title ID box and 4816 in the version box
> Download the patcher (Old3DS_AGB_FIRM_v3665_SignPatcher.rar for o3ds and New3DS_AGB_FIRM_v4816_SignPatcher.rar for n3ds)
> open the patcher and patch the cia you downloaded with 3DNUS
> Install the patched CIA with FBI on both your sysNAND and emuNAND
> Install CIA with FBI on sysNAND by booting through Pasta. Make sure to install on NAND (press L to switch)
> Install CIA with FBI on emuNAND by booting through CFW. Make sure to install on NAND
You can get the necessary software on gbatemp (where I also got most of the instructions from).
To install actual games:
> Install CIA with FBI on sysNAND by booting through Pasta. Install on SD (default selection).

If you have autoboot enabled, you use FBI through pasta by doing the following:

Apparently I was supposed to do something to link my NNID to emuNAND so I can play online? the guide I used never mentioned that, how do I fix it? I'm on New 3DS if that makes a difference

I figured out the problem to this finally. Had to use the bigbluemenu thingy and delete the SMT folder(CTR-AMXE) there because it was that I downloaded those 3 free quests in the past and it was locking the rest out.

You can use games from any region.
You can use games from any region, provided you run NTR beforehand.

Make sure that game and DLC have the same region, regardless of which CFW you're running. You might need to run NTR even in rxTools.
The absolute necessities are Kid Icarus, Monster Hunter, Etrian Odyssey, and from there I'd recommend Smash, Zelda and the upcoming SMT IV Final, which I'll probably put as a necessity when it's out.
My friend ran it through browserhax, got it on his first try, accidently installed US firmvare on his EU 2DS, did an update through safe mode and got the proper firmware installed on his next try through browserhax again. I have no idea how he's so lucky.
Well, I can get them on using my room-mates Mac, which can read SD cards fine, but I need to know if there are any PC specific programs I need to run before I go balls-deep into hacking my 3DS.
