Basically think of the NAND as the firmware. emuNAND is when you make a copy of the NAND on the system (sysNAND). Because a) unlike flashcards, CFW is undetectable, and b) the only way they could do that is through an update, which you'd need to manually accept. Just bought a brand new 2DS, Ver 7.2.0. I followed the attached guide performing the browser exploit and everything was performing well. I'm now stuck at the last part in injecting FBI to emunand. It seems to be done correctly, but restarting the system and selecting the health and safety information it loads it regularly instead of FBI.

This happened to me alot. Most of the time it wouldn't react to anything, and the first 2 times it did, it didn't patch because my .cia's were messed up a bit.

You likely haven't installed anything from eShop or other locations before. You will need to go to the "Nintendo 3DS/<id0>/<id1>/dbs/" directory on your SD card and create empty "title.db" and "import.db" files. Then, go to System Settings -> Data Management -> Nintendo 3DS -> Software on your 3DS and let it repair the database files.

Every guide messes up on telling you what you're doing and why.

Nand = firmware = OS = The stuff on your 3ds's internal memory right now.
sysNAND = your 3ds's actual internal NAND.
emuNAND = a NAND that's on your SD card that you trick your 3ds into thinking is sysNAND. Basically a 2nd OS that you can safely mess around in.

The process as it stands is basically:
Getting to the homebrew launcher
Backing up your sysNAND
Creating an emuNAND on your SD card
Getting a custom firmware that will let you load into emuNAND with patches applied to remove copyright protection
Setting it up to boot into that custom firmware instead of sysNAND

That's it. Like 5 things and then you're good to go. The process is longer and gayer than it should be, but if you simplify it and understand each step it becomes easymode.

I'm on N3DS and I was having the same problems as you, none of the rxTools I was using would work. Cakes wouldn't work either. I was about ready to give up, but then I tried this one. It automatically booted into emunand for me though as soon as I pressed rxTools in ctrbrowser. The rxTools that I tried on my O3DS had a menu navigation, but I don't care about that as long as it boots into emunand.

I have rxtools and emunand installed and working but sysnand does not work. My 3ds is set to coldboot at launch with options to enter rxtools or hombrew launcher. downgrade from 10.x to 9.2 get the browser nag screen then upgrade to 10.3 attempt to downgrade to 9.2 again. Bricked.
The second time I tried to install menu hacks on 10.3 before the second down grade.
But yea, if you downgrade then upgrade the second downgrade doesn't work for what ever reason, the weirdest part is they locked up at different parts of the downgrade. downgrade 2 the first time locked up at the in 10s it will reboot, the second downgrade made it to the "reboot" and then it just never came back.
The bullshit guide I was reading doesn't account for the "dns shit" that I actually setup the second time and didn't work.
I bought my first ndsixl at like noon, the second at like 5:30ish. so I'll swap this one in the morning. Man I'm gonna be hung over tomorrow.

So I've decided I do want to upgrade to rxTools 3.0, because having to use browserhax to boot into emuNAND is getting annoying. That and I want to reduce the risk of accidentally updating my sysNAND. If someone were to pick up my 3DS now, they might not realize not to update. Not that it's fool-proof regardless, because any update not through System Settings is not safe for CFW, but reducing the risk is ideal.

So the question is: do I need to remove anything or is the upgrade something that is handled by the installation itself? Or do I just change my files around?
