The tanks that Cloud and Zack were stuck in after the Nibelheim incident were filled with Mako. Cloud and Zack were injected with Jenova cells in there as well. It did nothing to Zack because he had already done it once and lived through the process allowing him to be in SOLDIER. Cloud wasn't tough enough so it fucked up his brain in addition to making him the physical equivalent of a new SOLDIER operative.
Hojo's experiments were the exact same as the process used to create SOLDIER operatives. The sole difference was the amount (and type if you consider Crisis-Core canon) of Jenova cells.

Its important to note that Cloud's weakness isn't physical. He is mentally weak. This is an overarching theme in FFVII that culminates in the battle of wills in the Lifestream at the end.
Other Sephiroth clones are shown to be physically capable, like the Guy Who Are Sick who has athletic trophies in his shack. Weak minded individuals aren't permitted into SOLDIER because they get lost in Jenova's, and eventually Sephiroth's, will.
