Nero only suffers from clone syndrome in that her design is the requisite "Takeuchi was involved so we have to satisfy his saberboner," her personality is entirely different from Saber's and honestly the greatest offense done is that she isn't her own entire character.

Saber on the other hand has a lot character and there's depth to explore in her ideal of a selfless king. However, her characterization is hidden within the shittiest route of the VN and fucking Takeuchi makes sure she keeps getting shoehorned into everything where her character is either ignored, undeveloped, or forced into a plot to the point where she becomes annoying.

It doesn't help when most people are introduced to the franchise by Fate/Zero, which was written by a third party author with a hateboner for any character that isn't a soulless egoist, which is why it wanked Kirei and took time out of the plot to make Saber and Kiritsugu look more retarded than they already were.

tl;dr good actors bad agents.

The problem is that in the time it takes to make a deep character (through multiple episodes/seasons, games, books, etc.) that goes through dynamic changes (or remains fairly static as we just learn more about them) people are already fucking bored and you don't get to make another book/season.

The problem is that people need amazing characters IMMEDIATELY. From the get-go they're the chosen one, gifted, a prodigy, apprenticed to the greatest, or is simply a Han Solo (sort of character). Infrequently does someone start from being a shit and grows into something incredible.
