They do count because they are recolors, they are just not treated as different creatures by the game.

you seem to be missing the point on recolors
shiny pokemon are not treated as a different pokemon, on the other hand Psychemon is a Gabumon recolor but it has a different tree evolution, stats and such and is part of the +1k digimon list, shiny pokemon don't belong in the official pokemon list, otherwise there would be 1500 pokemon instead of 750-ish
