I can't believe how /v/ bends over backwards to defend aliens, ghosts, and Doctor Who in FO2 because "muh easter eggs" but aliens in FO3 is an unforgivable sin.
With perks being the thing that determines a character, and with the ability to raise any stat you want to max, not so much. And most weapon skills don't require a significant stat investment, in fact a lot of the perk tree exists only for a vats run or is very gimmicky. Perks+Skills=More variety.
aliens being in the game as a joke about area 51 is one thing but aliens who have suddenly been observing humans for centuries and change the game story to aliens did the great war is something completely different.

But in FO3 you could customize your character based on how you wanted to play and the game made it possible. You want to focus on guns? Melee? Unarmed? Game had you covered. Didn't want to fight? I got through the Enclave Bunker and the final boss by talking my way through. The sacrifice for that was I sucked ass with any combat that didn't involve small arms. FO4 doesn't let you do that. There's really only one way to go about the story besides typical Yes/No options that almost every game has had since Bioshock 1. And that's lame.
I think he's talking about media backlash. And he's wrong, people cared about that shit but their voices weren't nearly as loud. Mortal Kombat was censored on consoles for a reason.
