Metal Gear Solid 2 is philosophical and postmodern, if that's up your alley. Not sure if I would call it existential, but it's metaphysical insofar as it's, on a certain level, a game about games and how they interact with the player.

That model is really misleading in how stiff the brain and central nervous system is. It's rather delicate and floppy more it's kind of more like warming jello and extremely pliable. About 560ms to 610ms on average. The time it takes that mess to hit the floor and then their brain is gone for good because it can't survive that fall without the arachnoid tissue or skull to protect it. Also those are organs, so if your ray gun destroyed organs it would destroy that as well.

Theoretically and actually, yes. But it needs to be an advanced computer and it's not straight data mapping like ram. Our minds are basically dynamically compressed encrypted data. We link some neurons to other neurons and generate a whole webbed scheme of data interacting at the abstract and physical level. So it'd need to be able to store that map in a proper fashion and everyone's map is somewhat different.
With an even more complex system you wouldn't even need to emulate the brain, your essence is abstractable to code process. The biggest issue is your brain generally expects stimuli to work with though, so you'd need to be able to represent that as well to work with it.

shadow of memories: have not played much but the intro scene where the character dies is quite symbolic and has a lot of cliches from mythology's and religions.
Silent hill series: has a lot of symbolism and themes from various religions (such as Kabbalah, Gnosis, bible ect..) and philosophy's about death and the afterlife.
Metal gear series: more political brings up ethics and shady government society's who manipulate behind the scenes.
Persona series: has a lot of Jungian archetypes and characters from mythologies and religions. the shadows and persona's are pretty supernatural. almost finished 3 but cant speak about it yet so 4 to me is about coming from nothing and building lifelong friendships basically. cant think about more in persona at the moment.
those are the main games of the top of my head. But I know there's heaps more on my list somewhere that I could describe as having philosophical and metaphysical elements albeit not to a extreme extent.
