All of the Plant chapter is a simulation. Not a virtual reality, but a simulation still. Everything Raiden does and sees is monitored and indirectly controlled by GW. The only exception is Solid Snake's appearance, and that can be debated if you see the whole thing as not just a way for GW to learn how to manipulate society, but also a test to see if GW can do what it's expected to do, even with an unknown factor.
