In order to be a playable character, you must have something that can work in your game that can transition into Smash Bros. Unfortunately, this is where a lot of candidates are axed from the list. Sonic literally plays with only one button, and Mario and Luigi are perfect for the platforming aspect. In the case of Wario Sakurai took it literally and made his movements exact to his WarioWare appearance and the end result was shit. Now with Little Mac and Palutena, you have their movesets/styles based from their games, and it comes out properly.

Next, if Sakurai wants to add filler to the rosters, he'll look at some characters who share body types and clone them. Case in point Marth, Roy, Dr. Mario and Lucina. Some outlandish cases like Ganondorf also apply.

Lastly, his personal taste come into play and don't pretend it doesn't. If he doesn't see something as fit for Smash, it's not happening regardless of how good or interesting it may be. His personal bias alone plays a key in the roster.

tl;dr Sakurai adds what he wants with a hint of what the fans want.

Most Smash characters are either a main playable protagonist, a recurring, important villain, or otherwise a central NPC whom the game's plot revolves around (such as Zelda or Palutena). Pokemon kind of break these rules, due to the nature of their series.

There has to be SOMETHING that can imply a recognizable moveset, even if it's a stretch like giving the goddess magic to Zelda, or giving generic ninja moves to Sheik (who they probably wouldn't have included if they weren't dedicated to Zelda having a transformation move.) Captain Falcon is an exception, his moveset was pre-existing from when the game was going to have entirely original characters and he was a convenient physical match for the model of the generic character he's a "clone" of.

They're usually either from a classic NES-era series, or a game that was released fairly recently before that iteration of Smash (or both, of course). If a character isn't an NES-era classic, and they haven't had a new game since Brawl came out, they likely missed their chance.

A Golden Sun rep is... questionable. In the lead-up to Brawl Sakurai mentioned that Pikmin was the only real viable new franchise for Smash Bros., kind of implicitly shit-talking Golden Sun's eligibility. That could be something he changes his mind on, like an Animal Crossing rep, but the new Golden Sun doesn't seem any more eligible than the first.

If you took a look at any of the dozens of possible movesets that people have made, you'd see Isaac would play nothing like Isaac.
For one, his main magic focus is earth, including things like plants and earthquakes, which robin doesn't use at all.
Secondly, you could go down the route of making Isaac a summoner fighter, where his moves revolve around summons and preparing to bring them out which no one on the roster does at all.
There's also the djinn which could be linked to "setting" moves first and then unleashing the djinn but also giving the opportunity to not use the djinn and get a stat bonus for keeping them set.

Isaacs moveset practically writes itself in many different ways, all of which could bring something very unique to smash.
