At speeds Sonic is running drag will be a considerable problem, both in the air and on the ground. Even for humans when running extremely fast it's a notable hinderance.

But just to be clear:
Sonic runs like this because at the speeds hes going it is no longer advantageous to move your arms like he does when hes not at top speed. I mean his legs move faster than his arms, and aerodynamics would hold him back if he kept arm motion, so he just lets them hang back.

That's the question though, are Sonic's legs the only part of his body that moves fast? I think the awnser to that question is that Sonic just put his arms backwards so he can rest them and put more effort on the leg part, he's not worried that his arms are gonna flail around because the wind/speed make them not fall
