Mewtwo is likely just because he was cut from Brawl, and Sakurai likely wants to implement the characters he cut from Brawl and put them in Smash 4 in some fashion.
Also since he was in contact with Gamefreak while they were developing X and Y, they probably told him about Mewtwo having a large role in X and Y by having two mega evolutions as well.

Wrong. Sakurai picked the roster BEFORE X AND Y was barely in development at all. Those remakes came WAY WAY WAY AFTER X AND Y was made probably.

actually, no. That's just an anime thing. The Genesect movie featured a Mewtwo that wasn't the same one as in the 1st movie, complete with a woman voice actor, a different backstory and everything.

As someone already said, the developers themselves stated that they had a slot reserved for a new Pokémon and Game Freak sent them a bunch of reference material. Sakurai picked Greninja because he looked cool and that's it.
That happened when both SSB4 and X/Y were still very early in development and the Hoenn remakes most likely not even considered yet.

If there's any more Pokémon beyond what's been shown, it will be returning ones.

The better question is why would it be in Smash. Why would they choose Sceptile when Blaziken is right there and TPCI obviously favors Blaziken? Because I don't see Sceptile getting a special mega evolution event early, being currently featured in the anime, and getting a bunch of new toys. Do you?

Completely irrelevant in this case because there isn't a need to make a trio of transforming characters all related to one another. There's no point of "replacing" Ivysaur with a completely unrelated grass starter who doesn't even share any of what Ivysaur did just to have an arbitrary grass starter.

But at the end of the day I don't think any 3rd gen starter is getting into Smash. The 5th and 6th Pokemon will be Jigglypuff and Mewtwo. Jigglypuff has been in 3 games already and I don't see them cutting it while Mewtwo is also a veteran and has gotten two mega evolutions and a recent movie. Sakurai has said that he talks to TCPI and researches movies for the hottest Pokemon. Mewtwo had a movie just last year and they wouldn't have given it two megas if they didn't think it was popular.

Not that I want any more pokemon reps but why not Treecko instead? If pokemon trainer, jigglypuff and pikachu are any indication its that final evolutions are not necessarily mandatory. And more importantly he looks fucking stupid.
