Dwarf Fortress. Well known, so I wont explain it.

Aurora. A 4Xish game where you create your civilization on a planet, then have to get into space and expand. Very detailed, and very in depth.
Imagine GSG in space, but a lot more complicated and much more fun. Once you get a hang of it, its easy.

If you get the best ending (save Curly, restore Curly's memory and let Professor Booster Live) you get to unlock an extra area with 4(?) more bosses. Just getting to them is ridiculously hard.
