Oh, I had it wrong. In AoA the Riddler has blackmail on Waller (info about the SuSq and govt. backing), so Waller sends the SuSq to kill him and get the data back. Meanwhile Riddler helped Joker smuggle a dirty nuke into the city and Batman is trying to figure out where the fuck it is.

It's a scantily, brightly clad little girl with no extraordinary capabilities wielding inadequate weaponry sent on a black ops mission, there is no arguing that in a real world setting this makes no sense.
