Because darth maul killed Qui Gon who was the one person who would of been able to control anakin. Darth maul's mission in its entirety was to kill Qui Gon, killing padme served no purpose to maul or his masters as she too is indispensable in the plan of Sidious and Binks to take control of the senate.
