I forget who pointed it out, but on the tornado scene someone pointed out that the scene starts with Clark rejecting Pa Kent and raging at him. And ends with him stopping because he trusts that he knows better. Jonathan was welling to die to keep his son's secret so that Superman would be ready for the world's reaction to him (shown in BvS). He also provided the example Clark lived his life by, taking the risk on himself to spare others (which is why Clark takes up the spear in BvS rather than handing it off)
