My scenario is that a a type 5 civilization shows up to Earth, they are practically gods. They've mastered genetic engineering/medicine, know more about are biology than we do ourselves, mastered physics, etc. They can wipe us out in an instant, they are that powerful.
However, they offer us a proposition, they are humored by our nature, and offer to make us their pets, it's either this or face destruction if we can't drive them out.
Would you risk species humiliation or fight back for independence?

Yes, the world's gonna hate me, and they're going to see us being animals or slaves as being the greatest betrayal I've ever done to mankind, but our prospects for survival and perhaps even victory are way better if we're alive than if we're dead. We have a whole lot more prospects if the aliens aren't pointing all their weapons at us.

Anon, a type 5 civ is going to be so far beyond us there's no real choice at all. If they wanted us as pets we'd hand them a collar with a fucking smile on our faces. I know it's a cliche but we're literally less than fucking insects to them. Alright so obviously MYFAROG is a bit clunky. Everybody knows that. The swimming table, etc.
But what if I ran the setting in another system like BFRPG? I feel like this would make for a very enjoyable game. I'm going to be DMing a game soon for both my girlfriend and my sister and hopefully one other person and I think this is what I'm going to try to do (among other things, obviously. I might try running Mouse Guard in BFRPG as well).

Bludgeoning damage is best damage. I'm also fond of axes and spears, but the former is basically a single-edged mace for all intents and purposes and the latter is just too good NOT to like. All three are piss-cheap and effective though, and that's part of the appeal.

I'd wager they have more than one, anon. The Combine are such an advanced civilization that I could scarcely describe them as a government anymore. Ever wonder why The Combine always refers to itself in anatomical terms? Medical terms? Physiological? How they "amputate" their enemies and "subsume" sectors, or if they're too far gone "cauterize" them?
The Combine is not a government. The Combine is an organism. A living state. Breathing bureaucracy. The mere possession of a Dyson Sphere is enough to show their computational power (as Spheres can double as Jupiter Brains) is near omniscient, their reach extending into multiple universes. Not even the Tyranids can match something like this, the Combine is a greater super-organism than the Hivemind can even dream of, for unlike the Hivemind the Combine is not just a living body, it's a living body of unfathomable scale. There is no Hive Tyrant, there is no Norn-Queen. The Combine IS.

Depends on how you define "army". There's plenty of settings whose big bads annihilate whole universes every weekday and double on sundays.
Also Dyson spheres aren't super special. Star Trek had one as the plot of a normal episode.

Is there an RPG which is like Mage the your character is has control over creation/reality but the fluff is based more on Catholicism and their concept of God and existence? Concepts such like God being the non-contingent existence and the absolute standard of epistemological "good" in all the universe. Characters have the gift of the Divine light from GOD. GOD whose very existence is "to be". Not the GOD who is an old man with a white beard who lives in the sky. I guess the characters would be "Saints"? The character channeling the Creative Divine light of the Blesses Trinity?
Yeah, they're called Clerics in D&D because their power comes from the god they serve. If you're looking for a monotheistic setting, I'm afraid I don't have anything to recommend.
