I would use Traveller, its deadly enough and has good gunplay and a fluid turn structure.
I probably wouldn't add fantasy or horror elements, at least not until about halfway through. It could turn into Ravenous - would be cool. People getting superhuman strength and healing abilities from cannibalism... Windigo!
Just run Deadlands if you like crunch, or Deadlands: Reloaded if you like fast playing systems.
Deadlands is my go to game for a long time. Nothing quite matches the appeal of a group of gunslinging Spaghetti Western cowboys vs B Movie Monsters.

Are they all powerful gods like greek gods, or are they just powerful beings, like Dark Souls "gods"?

My gods are well beyond what any mere mortal could fight directly, but they have rules on what they can do directly to mortal beings, imposed by the two eldest and strongest deities, Lord Fate (god of order) and the Lady (goddess of chaos).
Most of the gods are actually ascended mortals. Every thousand years the gods get together and play what amounts to a giant poker tournament, using portions of their own divine power as collateral and mortals as pawns. Since there is a maximum amount of power that a deity can have (again, imposed by Lord Fate and The Lady), excess power can be invested by a god who has it into mortals so as to create new gods, while it's possible for gods to "go all in" and lose, thereby losing their divinity. As a result the pantheon tends to get shaken up quite a bit every millennia.
The last time I ran a game in my campaign setting it involved this millennial poker match, with Scrylia, the Goddess of Conquest (an ascended mortal who's apotheosis was 2,000 years ago), set against The Lady (with the Lady's chosen pawns being the PCs, of course, while Scrylia's was a conquering warlord and his four generals). Scrylia ended up losing, and having gone "all in" it meant that she was reverted back to her mortal form...which turned out to be a pseudodragon, who managed to make her escape while swearing her revenge.
My DM is running a 3.P E6 campaign gestalted and using Recharge Magic variant rules.
For context, E6 caps out at 6th level or HD for players and then grants additional feats for advancement past that. At 6th level if you've taken all 6 levels in one class you can elect to take a capstone feat. Fighters who take their's for example are treated as 8th level for qualifying for feats, while clerics gain an extra domain power from a domain associated with their deity as their capstone.
I'm thinking of playing a Shadowcaster in this setup, but since they're not one of the core classes they're lacking a base capstone. Their spellcasting system normally gives them one "Spell" known per level, and they can use it once per day each time its selected, so a 6th level shadowcaster might have 6 spells each once per day or one spell six times per day. It's pretty meek on its own but I'm not angling to blow things out of the water with this, just fitting into the underdark.
Would it be fitting to have the Shadowcaster treated as 7th level, where their 1st to 3rd level spells switch from 1/day spells to 2/day Spell-Like Abilities? In Recharge Magic it might grant each one a second cooldown delay allowing them to spam spells a lot more effectively than a standard arcane caster in trade for picking a sub-par spell-list and set of options.
Alternatively, what would you suggest as a capstone?

The elves are overwhelmingly civilians with only a few trained for battle. Roughly 5% of the elves are children, the majority are young or middle-aged adults and a substantial number, about 25%, are elderly. Most of the adult and older elves know a trade or have a saleable skill. Some don't have practical knowledge but are academically inclined. The elves don't all come from the same place and there are divisions and tension between the different factions that have been enslaved..
You have enough guards to keep the elves in line but not enough to deal with a full scale revolt. You don't have enough supplies to keep the elves rationed for long but you're camped in fertile grassland and there are several towns within a few days' travel.
What do you do?

To a degree, certainly. But I think we can all agree that the Imperium's versions of inquisitions are excessive and inefficient. And social reforms would probably be a better way of combating the pernicious forces of the archenemy. I mean, how many of us would sincerely work for Chaos knowing what we do and living with the standard of life we have? And I mean seriously give up our souls to the Chaos gods who we know will probably betray us. And even for the rare soul who would, if their friends, families, neighbors, and colleagues were properly educated they would certainly report them.
If God is the ultimate authority, then an Inquisition is never necessary. By being the ultimate authority, it means God is merely using the forces of darkness to punish the sinful, and therefore, the solution is to further devote oneself to righteousness.

Bunch of Americans raised a generation of idiots who raised a generation of shits and the idiots didn't want to take responsibility for raising a shitstain generation.
