I was just listening to them today and thinking about how ridiculous is is to write it off as neckbeard music.

It's some really good music. Neckbeards might like them, but so do a bunch of chill guys and good musicians.

Tool has and always will suck as a band. In fact I've never heard a song by them and said "man I'm glad I listened to that". Ever.

Here's the main issues broken down for you, as a Tool fan:
1. People will complain that the fanbase sucks. On some level all fanbases suck because "muh favorite band is better than urs pleb." Although, I will agree, some Tool fans are insufferable, especially the people who will say "Maynard" in conversation like they're friends. Just as bad as fucking deadheads.

Does the end of #1, and also makes the classic mistake of not recognizing sarcasm. None of Tool's lyrics are or sound "smarter than you".
If you believe that a song about shoving your arm up your own asshole to decry a lack of subtlety in modern society sounds "smarter than you," you're the one with the problem. The "Tool has deep lyrics" meme makes the fanbase seem worse, because anyone with half a brain realizes they're pretty straightforward.
3. People can't into different time signatures. Just basic fact, so some people will be turned off automatically.
4. The image they had back in the day was pretty fucking cringe.
