On one hand, SEED has a lot of yaoi fans who want to see him and Athrun do dirty, dirty things to each other.

On the other, he's a power fantasy. Someone otaku can imagine themselves as. He has hidden abilities that appeal to chuunibiyou, and uses his immense power to make things go his way. He's never treated as wrong or misguided, in fact people are misguided if they don't agree with him or his girlfriend.

Japan is a country where conformity is a big thing. Unlike in the West, when it comes to bullying the victim is the one who is treated as wrong. "If they didn't reject us and fit in, they wouldn't be bullied," is the line of thought many students have. Even teachers get in on it, and being an otaku is viewed as being a serious problem. Characters like Kira and Kirito offer escape from that life.

Athrun and Shinn had to graduate at the top of their classes in military school to earn the right to pilot their first Gundams; the former had to conduct a daring raid to steal it, too. Kira just happened to find one while helping a stranger, who just happened to be his long lost sister. Also, he was just as good as they were at piloting said Gundams, despite NOT receiving proper military training.

Athrun and Shinn both defeated Kira before receiving their mid-season upgrades. Kira is given his mid-season upgrades despite being defeated, again because he was helpful to just the right person at just the right time.

To be fair, Kira's status as 'Ultimate Coordinator' doesn't actually make him outright superior to other Coordinators. But he wins so hard at everything, and does so so effortlessly, that you would be forgiven for thinking that he is.

Yamato is also an old name for Japan, so his name is kind of similar to Captain Japan in that it contains the word Japan in it. I believe his full name can be taken to mean "Light of Japan" because of that.

Plus contrary to many other Gundam MC, Kira is never shown to have any sort of mental disorders either before or after the series. In Destiny he is just perfectly fine, contrary to Amuro in Zeta for instance who has grown bitter and somehow cold.

Kira is just given a property by the beach with his gf (Amuro is given a property with spies servants and Haro...) and he still gets to keep the Freedom in the basement (which is retrospectively funny when in Zeta, Katz begs Amuro to tell him that at least he has a MS hidden somewhere which is obviously not the case).

Kira is, contrary to many if not all Gundam MC, the character that gets to blast people to bits and kill left and right yet not feel any bad things about it. At the beginning he certainly feels some angst, but it finally goes away. Even when he keels green hair guy, what is really bad about it is that he'll now have trouble being friendly with Athrun. By the end of SEED and in Destiny, he doesn't seem to suffer from any disorders, which is quite the opposite way many gundam MC's growth.

That's really it. Sure you could mention power fantasys and Otaku pandering and such but honestly they were in love with him before all that, almost from the start of the show when he was just a soft spoken student turned pilot, well before he was the specialest of all coordinators and was the Prince of Orb and Jesus of the world.

Something about him just hit the right buttons with the fanbase. Some characters are just like that for some reason.
