Other then it being a series' trademark. I don't know why they bother with micromissiles anymore. As of the end of Frontier and Delta. All VFs shoot Super Dimensional Energy beam weapons and mini black hole bullets.

Well, the missiles are also enhanced with MDE so they aren't exactly bad.

Besides, the missiles can track targets, against targets like Ghosts or VFs, it helps, at least they will force the enemy into evasive maneuvers.
And the multi target lock helps in clearing hordes of enemies.
