I don't take notes. After I finish reading a book, I write a poem with themes and ideas found in the book, and in books I read before that. That way, I build a dialogue between different themes and ideas.

i just underline or bracket passages which i like, then stick a little sticky note on the page so i can go back and refer to it, and then later i write down what notes i would have written on the page inmy diaryinstead, saving the book from being riddled with stupid notes

The epub didn't come out great, it lost some styling and the footnotes only work sometimes. It would take a decent amount of manual work to fix...I used htlatex to go from latex -> html and then calibre's ebook-convert to go from html->epub. If you know a better method, I'll try it out.
I'm sure there are errors, especially stuff where I didn't catch imperfections in the OCR process on the old articles. If you point them out I'll fix them.
