In the Clone wars TV show, it was revealed that the reason clones were able to comply with order 66 was because of an inhibitor chip placed in the brains of clones at an early stage of development. When this inhibitor chip rotted, it caused the clone to go into a trance and want to kill their Commanders, their Jedi. This Clone, Tup, somehow had his inhibitor chip malfunction and started before Order 66 was given. This was a really good story arc in the Clone Wars. Probably my favorite.
The messed up thing is the Jedi knew about Order 66. The clone army had a lot of preprogrammed orders ingrained into them in case of contingency including ones to remove the chancellor by lethal force if necessary, or to carry out mass executions on civilian populations.

When you get to a level where you're in charge of people, like e5 plus you will constantly find yourself meeting with your superiors, getting a plan that sucks dick then saying, "Yes, of course sir/maam/chode right away." then going to your guys and doing something close enough to the orders to get the job done, but overall execution improved of the original plan. God help you if they find out your deviations from their "superior" planning abilities.
You will constantly disobey orders eventually, simply because the way these people pass the shit down is indicative of them having no actual knowledge of what you're actually doing these days since it has been so long (usually) or they have never done whatever they want you to do.

Take it from someone who spent 3 years at brigade, if someone takes the time to go through their chain of command and has documentation to show that they've gone through the appropriate channels, a full bird and his CSM will have your entire chain in his office demanding to know why this soldier has had to go all the way to him to get a resolution on a problem NCO.
