Why does it have to be boats?

Helicopters are much quicker and can hide far easier. Rent two or three for patrols, load with 2 to 4 guys with Barrett M82's and a few thousand AP cartridges.

Dude, we'll burn up half a mil just tracking all the goddamn boats for 3 months, there are seriously a lot of boats every day.

But start cobbling together a reconnaissance package that will fit in a powered sail plane, and combine that with an open source pattern recognizer to figure out which boats aren't going to go back south (ie which aren't fishing), then steer low profile, low signature craft to close enough for a gyro stabilized single shot 40mm grenade launcher to drop an XM1060 grenade into the wreck.

From a low profile vessel, we should be able to do this at ranges where getting hit with RPG counter fire is near impossible.

If we don't need to get them all, just cause enough carnage to discourage them, we don't bother with aerial reconnaissance.

It's almost always cheaper to use third world labor.

I farm this shit out to Libyan and Somali militias, and have a couple of my own officers around to ensure they actually do the work they get paid for.

I pay in cash and let them smuggle it across the Mediterranean.

I'd pick up several Bertram 35's. Decent cruising speed, good deep water capability, relatively cheap even with replacing the worn out cats with newer engines. THat'd run me about 200 grand for three providing one doesn't need the engines or has had it done recently. That leaves me a fleet of three boat with which to find and then disable and or sink the targets.
For weapons, I'd pick up a couple semi auto .50's, probably barretts since they can be found easily. Glass isn't necesarry for them, just irons because we won't be engaging from to far and will be mainly aiming for below the water line.

Put several .50 cal holes under the water line and most pumps won't be able to keep up.

That extra water in the bilge will make the target capsize pretty quickly.

You're looking at millions per month, and the more secret you want the more it will cost.

You run into problems with potential survivors, though. One slip and it's all over.
You can't let the bodies float up on shore, either. You'll need a thermal eye in the sky and either fish all the corpses out of the water or string them up and tow back for disposal.

Why would you bother to kill them off? These live humans constitute a good amount of internal organs that can be sold on the black market. Say spend 1/3 of the money on an operating theater or medical boat and the rest on small patrol boats to capture these refugees.

Truck em over to your operating theater room or boat and then remove organs then sell for max profit!

Range of the 50 cal and torpedos will be able to outrange the effective range of their RPGs.

Take smaller ships out with the 50s. Take the bigger ships out close range at night with Torps. Of course, use Radar / Sonar and Night vision superiority to be able to operate at night effectively.
