And, you can't just look at the various planes and tanks and say that 'oh yeah, they're about equal, tech is equal'. Technology, or at least applied use of technology in wartime, is partially cultural. Places like Israel have centralized maintenance facilities for their planes and their weapons systems, wheras arab armies, mostly out of fear of military units plotting against the capital, would divide up maintenance functions, often assigning repair work to tribes hostile to the guys being repaired.

Net result, one side has weapons that work, the other side it's hit and miss.

They completely wiped out Egypt's airforce and most of their tanks in a sneak attack they claimed was "preemptive".

That's why their occupation of Gaza, the West Bank, and the Golan Heights are completely illegal.

It's not really a miracle, the Israelis were willing to fight harder. The Israeli armed forces were partially made up of terrorist gangs that were willing to burn down villages and drive people out of the country. They also had a number of people who had combat experience from fighting in resistance groups in Europe. Their goal was to expel as many Palestinians as possible, and they did it.

Troops were amassing on their borders and Egypt blockaded their Red Sea port of Eilat, something that can easily be seen as a deceleration of war, or at the very least a textbook example for a legitimate reason to start one. Say what you want about Israel but they did the smarter thing in striking first rather than sitting there waiting to be attacked

Israel's attacks on June 5th only targeted Egyptian targets, while Jordanian and Syrian forces (occupying the West Bank and Golan Heights, respectively) were the ones attacking. Only on June 7th did Israel attack Jordanian forces in the west bank and only after June 9th were the Golan Heights attacked. As such these three territories were gained from unambiguous warfare.

Funnily enough, you failed to mention the one territory whose occupation was illegal, the Sinai Peninsula, which was taken from Egypt with its attack on June 5th. This was, however, returned in the 70s.

5. Egyptians dig in on the suez canal, so just turn your entire army around and attack the area around Jerusalem (which was under siege this entire time)
6. Defeat Jordanian forces in Jerusalem, capturing the city
7. Entire Jordanian army goes "oh ok then bye!" and fully retreats out of the West Bank with barely any resistance
8. Jordanians dig in on the jordan river, so just turn your entire army around and attack Syria
9. Make small but meaningful advances in the golan heights for the last two days of the war

There was nothing miraculous or even extraordinary about the Six Day War. It was just a simple display of very competent generaling. At no point were Israeli forces outnumbered by the enemy, and more often than not they were able to surround the arabs and utterly destroy them with almost unchallenged air superiority.
The fact that neither Egypt or Jordan were particularly interested in the territories they were losing (Sinai is a desert, Gaza and the West Bank were occupied not even 20 years before the war) explains the very weak resistance and the fact they practically gave up on Sinai and the West Bank a day or two after being attacked. The heaviest actual fighting occurred in Syria, since it was the only country fighting on grounds it considered part of its "core".
