Majority of the war crimes were perpetrated by reservists. Similar to other factions like the United States, Germany and notoriously the Soviets.

Notorious events like the Nanjing massacre were committed by reservists and officers that were defying orders such as Prince Asaka who overruled General Iwane Matsui's orders, commander of overall Japanese forces in China. Up to then, Iwane Matsui had personally written and distributed books on proper procedure of humane treatment of Chinese civilians and combatants. Iwane Matsui himself loved Chinese history and culture from youth. He also forked out money from his own pocket to set aside refugee camps for Chinese civilians. In the end, Iwane Matsui was executed by the Allied tribunal for being responsible for the Nanjing massacre and Prince Asaka was let off due to royal connections.

Other regional generals like Tomoyuki Yamashita also made it a point among his troops that even looting would be severely punished. After the Alexander Hospital massacre, he made his way down to the hospital to personally apologise to the victims. Army general Tomoyuki Yamashita was executed at the end of the war for crimes that navy troops committed in Philippines, troops that he had no direct command of.

Unit731 was brutal but up to then, human experimentation was a fairly new venture and there were few laws to regulate it. Almost every major faction at that time had human experimentation of their own, including the US's Tuskegee Syphilis Experiment. the US also chose not to prosecute members of Unit731 in exchange for data collected over the course of their experimentation.

Imperial Japan was in many ways like the British Empire where it was bureaucratically messy but defined by great people who characterised and shaped the empire. It's easy to cherrypick especially men with overzealous nationalistic ambitions but there were also many good men within that empire.

I feel not just Japan but a lot of countries which had empires and a lot of power in the past prefer not to look into the bad aspects of that time because it's viewed as when they ruled the world and were greats. Germany is probably the biggest exception to this though.
