Encode the avi? I use mencoder because I read the whole manpage when I was 14 and know what all the options are, but I think it's unmaintained and there's probably something better around nowadays.

The smartest thing is to target what the site you're planning to upload to wants, otherwise they'll just transcode your thing again.

There's probably some clever stuff you can do with frameservers to avoid the intermediate AVI file, but as long as you've got the disk space for it as a temporary file then I wouldn't bother messing around with any of that.
