In this case it was because of what exactly Joker had done.
He literally took everything that Superman held dear away from him aside from Smallville. He had to watch his wife and unborn child die, then seconds later watched Metropolis get leveled. When Superman killed Joker, Batman knew that the Joker's plan worked, and Superman just had the same "one bad day" that Joker had.

While searching for The Atom, they come across a Batman that kinda snapped when either Dick or Jason was killed, and decided to end his no killing rule and became the Punisher, except Batman.
