It's speculation based on what they said and did in the show. Of course there's no direct answers right now.

From this, I've got a pretty specific idea of what is up with Lapis:

>She starts to rally the gems on Earth as her army for the rebellion, the Crystal Gems

>However, she is stopped at the Galaxy Warp by some more... morally grey Crystal Gems (not Rose, Pearl or Garnet).
>They refuse to let her leave.

>They give it to Pearl, who is a shit and just accepts that they imprisoned a Homeworld supporter

The Crystal Gems were an army. There's bound to be the more aggressive soldiers that would have made more drastic, amoral decisions. Lapis then blamed the Crystal Gems in general for everything.
This is why she didn't seem to believe Steven was a Crystal Gem at first, he wasn't a dick like the other Crystal Gems she had encountered back then were.

The Galaxy Warp was more likely the place in question because it's a travel zone, and it's a place where stuff might get left behind. Unless you're suggesting that Lapis was somehow subdued and forcibly imprisoned at a major meeting area for Homeworld Gems that is also surrounded on all sides by water.

I honestly can't get how you can assume she was put there by anyone other than the crystal gems.
Memory thus far has never been an issue for gems. Even Pearl was able to recreate events from the battles 5000 years ago via her projections and shit without a pause, and she's been doing a TON more to remember than Lapis has.

Lapis sat there stewing in prison and misery for 5000 years. There's no way she forgot the ones that did that to her. And as such, I doubt her first response upon getting out would be to go right back to those gems.
Her immediate disbelief that Steven was a Crystal Gem because he freed her, the fact that they knew there was a gem in there (as pearl says herself) and chose to not let her go or even try to negotiate with her, and certainty about her assumptions that the crystal gems don't care about gems and wouldn't let her and steven leave earth and go back home all seem to point to Lapis being certain the crystal gems are the ones responsible for all her troubles.
