Okay, this is a dumb idea but I can't get it out of my head.
I really want an AMV of True Survivor that's cut to make SU look like a straight-up cheesy action show focussed on the CGs, like a fake trailer or something.
SU/Prototype. Everything Alex Mercer does is exactly what I would expect from a human made gem hybrid. Clearly humans know about the gems. I greatly expect governments to have been frantically scrambling for countermeasures to gem Monsters and the gems themselves.
So they would make a human gem hybrid of their own. This gem is adaptive and mimics/steals/borrows other Gem weapons since it only enhances the base physiology of the human its been embedded in.
It would be nice for someone to do something with that series after prototype 2 fucked up everything.
Jasper got it worse and Peridot didn't even experience fusion and she almost shat her pants when Garnet offered her to fuse and when they were about to.
I don't think Jasper will accept fusion again. Unless the show surprises me.

The crystal gems didn't actually "find this mirror at the galaxy warp" like Pearl told Steven. They captured Lapis there while she was trying to leave Earth.
Everything she says indicates that.

If they put her in there, she would have said "You put me in there" not "You knew I was in there." Of course they knew that a gem was in there because that's how gem artifacts work. Gem-powered artifacts are powered by gems. Normally they are damaged and mindless, but Lapis was so powerful she was able to maintain her consciousness despite being put in an artifact. When the gems found this out they would have surely bubbled her in order to avoid her going to Homeworld and telling them of their existence. That's why Lapis knows they don't want to let her leave.
Rule of thumb: if your theory revolves around an established claim being a lie then it's probably not a good theory.

The show isn't really going to have iconic villains as Sugar stated. The worst thing will be bigger than we think, assuming it's the cluster or something else we don't know and they'll keep it in secret.
Also I don't really see the show having another Gem war. Steven doesn't really fight the way Rose is, and she made him to do things in a different way than she did.
YD could be a temporary villain until she gets bubbled or shattered.
