Bananas are high in potassium, magnesium and vitamin B6 and adequate in other B vitamins. Minerals tend to be unaffected by heat, and only Thiamine (Vitamin B1) is very sensitive to heat. Therefore, baking is unlikely to be significantly detrimental to the nutritional value of bananas. Bananas also contain Vitamin C but that vitamin is so abundant in fruits and vegetables that it's pointless to worry about it.
The most typical nutritional deficiencies (iron, magnesium, calcium, folate, zinc, thiamine) are due to a defective diet or malnutrition, not cooking.
