I know this is a gut bacteria problem. I eat whole foods, junk food is a very rare occasion. Any suggestions?

You need more fiber. Beans and veggies like peas have alot of fiber.
you can also take fiber pills if you know you are not getting enough.
I take 7 fiber capsules every day just to help.
also make sure you are drinking plenty of water
