Let me explain what happened in Winterfell.

The Freys and the Manderlys were sent by Roose as the vanguard, since they were fighting eachother and were best sacrificed. During the battle, Manderlys defected to Stannis' side; after all, defecting to his side wouldn't be very possible if they actually fought against him. They annihilate the Freys.

Then, Manderly takes Lightbringer and the head of some random guy who looks like Stannis to Ramsay, claiming that he slew Stannis.

During the victory feast, however, Stannis silently approaches the castle. Manderlys open the gates, and Stannis' forces pour inside the castle. They slaughter everyone. Roose is beheaded because of his mild nature, but Ramsay refuses to yield and is sentenced to getting burned.
