Japan knew they were going to have to surrender and they were trying to convince the Soviet Union to intercede for them to help negotiate good terms of surrender instead of having to surrender unconditionally.

The Japanese finally gave up on that when the Red Army crushed the Japanese forces in Manchuria, and then Japan surrendered to the U.S. because they would rather let the U.S. dictate terms than the Soviets.

The Atomic bombings has nothing to do with Pearl Harbor. I don't get why so many people think they do. Bombing Hiroshima and Nagasaki was to eliminate the need for Operation Downfall and an American/ British invasion of Japan that would have resulted in far more deaths on both sides and at least another few months (Possibly a year) of war.
It should also be mentioned that atomic weapons would have probably been used during Operation Downfall along with chemical weapons to try to dislodge entrenched Japanese soldiers and civilians.

This is wrong entirely. The US may have deciphered the Japanese were going to attack, but had no clue where. The Japanese announced their declaration of war with the last segment of a 14 part message, which was not delivered until the attack was already in progress. As for lining up the boats, the Battleships and Aircraft in Pearl Harbor were like that for months prior and the Japanese were able, through the use of spies, to map exactly what ships were/ were not in port and assign planes to attack specific ships.
