For relatively younger readers sex is generally a point of no return for characters, meaning it railroads them down a route permanently or makes them a sleazy scumbag like Makoto. This angers some readers and the series gets canned because nobody is buying it. This is especially true in Japan, with their innate obsession with pure idols and virginity. Mixing emotional investment and sex is a dicey prospect and sales clearly show that teasing relationships with ALL the girls keeps lots of people interested.

I feel like it is usually better if you know that a sexual relationship exists and why not? Couples fuck, it's natural and doesn't need highlighting.

Simply having MC leave his girlfriend's flat in the morning gets the exact same message across. It all depends on how well the story and characters are set up in general. Most authors are shit and will quickly fall into very cheap territory. The question is when to show, and when not to show sex.
I think you misunderstood me a bit. I'm not asking for blatant sex scenes. I'm for alluding to and talking about sex instead of avoiding it like the plague or treating it as "end game". Your example of MC leaving GF's flat in the morning is something that I think a lot of shows could benefit from in terms of portraying relationship growth.
