The problem is not when characters are too emotional, it's when those emotions lead them to make mistakes but there are no consequences, I think that doesn't happen in Trigun, Vash being emotional deals him with various consequences he has to deal with. An example is his fucked up body full of scars.

I think OP means by nice guy that they basically have a strong moral code about life and death.
Vash and Kenshin both go out of their way to avoid killing people which makes their stories a bit more interesting.
