After numerous rewatchings I realised that she is both the deepest character, the representation of the pre-creation gnostic void and Homura is the evil demiurge and did everything wrong.
When I watched Evangelion for the first time I thought Rei was pretty boring but I was pretty fucking dumb so I didn't understand her character. I realized how good of a character she was on re-watch. Asuka still a best though.

Sequel movie complicated things, but it's pretty much Asian religious perspective at work. The real world is always biased towards shadow and evil. God is uncaring and possibly complicit, the devil is the good guy who goes against it and fights for humanity, happiness, etc.
