it was planned from the start, the deaths were used for shock value. It is a common tactic for shounen to kill an important character and then bring him back with asspulls. Most commonly know for it is Dragonball.

Zabuza was just doing his job
Orochimaru wants knowledge
Itachi just wanted stability in Konoha no matter what
Kisame wanted a purpose for existing
Pein wanted peace
Kabuto just wanted acceptance and to be like Orochimaru.
Obito wanted to rape an infinite amount of Rins
Madara wanted to off humanity to become a god
The bijuu just were sick of humans being racist to them.
Kaguya just wanted to reclaim her planet back and make a zetsu army for some reason
Toneri wanted to make Hamura proud by destroying the earth
Momoshiki and Kinshiki wanted to recreate the god tree to get god fruits become immortal superbeing forever.

All in all the villains were decent.

it brought closure to the entire Muh Recognition theme and would have headed off most of the excessive bullshit the series became at the end.
