Yui didn't do anything as far as the final decision goes, she was merely a passive object that that time fueling EVA01 and the connection with Shinji.

Rei doesn't do what Shinji tells her to, Rei goes on her own to Lilith of her own free will, something made clear in even glossaries given out at the EoE premiere.

Shinji didn't decide to give everyone a choice - Rei did. It is also stated by Fuyutsuki that Rei AKA Lilith will decide here.

If Rei does not interfere with 3rd Impact, it will complete and all will be tang, without Shinji ever having the chance to do anything about it. SEELE's WIN scenario. Luckily, Rei did interfere and so Shinji was pulled out by Rei and became able to choose whether or not he would stay, affecting all in instrumentality.

Yui is but a passive object trapped within EVA01, from now and forever.

This is untrue. Forcing people into LCL was going to happen anyway. Rei is able to hook into the process and communicate with Shinji, the catalyst, giving him a choice rather than merely self-destructing and making the process irreversible.
