Taichi doesn't want to fight infected digimons or save people because muh collateral damage. Alphamon doesn't seem to care much about the infected digimon running wild(maybe he is using them?), and Taichi can't stop Alphamon alone.
Only way I see Taichi working for the MiB is that they posses an anti-digimon weapon that can destroy them without causing any collateral damage.

Yeah, it's pretty much just a filler arc (or a self-contained, harmless interquel) at this point, I don't know why they would want to keep the epilogue and the two infamous ships since it doesn't really add anything important.
