I don't think we have enough information to know for sure. Based on the concept trailer it looks like some kind of conflict with her will need to be resolved. Probably she did something wrong that needs to be corrected, but it was something that was required for the best end. I don't know if you can call it wrong at that point though.

Homura did everything right. She outwitted the aliens trying to enslave humanity, saved the almost useless Madoka from being an incubator battery, and saved her friends from death and despair. Tearing down the Kyubey-enabling incompetent goddess of the old world is not wrong, it is justice.

I'm tired of this topic though. At least the original anime didn't make everyone go "Madoka did everything/nothing wrong", even if she did deserve some backlash from Homura.
