They can no longer work with that setting.

Think of Flash's insane speed and his perceiving things at attoseconds. Those are never really at play, because if they were, Flash would be absolutely invincible and it would be impossible to write a story with him.
That's why you get retarded banana peels, or him running into Deathstroke's knife.

The moment Toriyama said Goku's punches could end the universe, he wrote himself into a corner, because writing a battle with him at that level would be impossible without the universe ending. Thus, he had to overlook that and simply work as if that wasn't true.
