The moment Rei felt betrayed by Gendo for once again being forcefully brought back to life is when his plans to control instrumentality using her as a medium went down the shitter. A tool is something one has complete control over and needs no mind of its own; reading that, can you really say with a straight face that Rei really was Gendo's tool?
She was the key for Gendo's plans and he always needed her support from the very beggining for it to happen. That he lost her loyalty halfway through was his undoing. He couldn't just treat her like a tool and it's no wonder why he didn't do that. At the same time however he could never get too emotionally close due to his own anxieties over other people, as described by Yui in the last we see of him in EoE.

She had no will to live outside of being used by him.
She clearly wanted to go back to being Lillith, even though the prospect of it also scared her.

Just recently finished NGE and EoE and I'm a bit confused. So Lilith is the ancestor of all life on Earth excluding the angels, and was there from the beginning, then Adam fucks everything up by landing on Earth when Lilith was already there? So, does each planet have a seed from Adam or Lilith? And how did Lilith end up being impaled on some huge cross with the Lance of Longinus? Wikipedia doesn't answer much.
Adam was the one already there, Lilith is the one who fucked everything up because she's a dumb broad. Just like Rei.
Okay, let me go about this slowly.
What Rei says is that she wants to go back to nothingness, but Gendo wouldn't let her do that just yet. In the End of Evangelion movie what happens is her rejecting Gendo at the last minute and returning to Lillith on her own terms. She can't be doing nothing but what she wants there, given how on that point she has severed any obligations or duties she could have had with him.
Returning to her true body entails her becoming Lillith once more, discarding her false human shell, though she did not want to let go of the Rei identity that had been built up in her stay on Nerv all these years.
This is why I said she wanted to go back to being Lillith, meaning she wanted to go back to Lillith's body held in NERV's deepest depths, which entailed her discarding her Lillin body, which meant her death as Rei, and she already knew all that because at that time she had already realized whose soul she housed. The bit about Lillith becoming a giant Rei was basically her forcing her own happy ending of sorts by trying to retain her Rei identity she had been afraid to discard.

Adam came first, then Lilith second. The First Ancestral Race said two seeds on the planet is a no-no, so the Lance of Longinus, which is alive, impaled Adam and let Lilith do her thing.
Not every planet has a Seed, but there are others out there. Kaworu leaves with one in one of his endings in Eva 2. Which means somewhere else in the Eva-verse, there are planets full of other Angels and humans.

Also, your previous statement that she was happy being his tool, too, remains wrong. Let's assume for a moment that she in fact was nothing more than Gendo's tool. She longed for her death, first and foremost. But, after having been through that, she was forced back into life so she could serve as his tool. She couldn't be, and wasn't, anything but unhappy about it. And it shows as soon as her third incarnation goes back to her apartment. She couldn't possibly have been happy as Gendo's tool, given how he had been the one to put the death she longed for just away from her reach until the day came when she would be allowed to die and cease being his tool, just the way how she couldn't have been merely a tool only in 'pure' NGE as you want it to be. In fact by this logic what she wanted was to cease being his tool, as the time when she would be allowed to die would be when she was a tool no longer.
