It depends on what you mean by "deviate." They cut out tons of stuff from the LNs, but followed the same plot. The fake-chaika episode in the first season, and the training with the hero in the second season, were all anime original. The final arc, with Black Chaikas, was the biggest change from the LN. Changed up a lot of the way things happen, leave out Gaz's motivations and who Guy is, the details of the final battles are totally different, etc...

After defeating Gaz, Chaika, Toru, and Fredrika disappear. Akari and Red Chaika spend half a year searching for them but can't find them. That's where the LN ends.

It's been a while since I read it so I don't remember the details... I think it was intentionally brought on by the loss of Gillette, but whether it was just because it was a traumatic event, or because it was specifically the loss of a person that mattered that much to her, I don't remember.

After the Chaikening starts, the new Chaika goes into a Chaika Rage and is supposed to kill everyone around her, which Viivi tried to do, but the rest of her companions managed to subdue her. Because she never fulfilled that last part, her transformation was incomplete, and she didn't lose her original memories or get her new Chaika skills and Slavmobile last name.

Hell no, it was a perfect ending to a series about people desperately trying to find their place in the world while still dragging around the baggage of their pasts. Toru and Chaika both needed to move on, and maybe the only way they could do that (if they're still even alive at all) is to both forget everything that they've gone through and to not have people around who are going to bring those things back up. Ambiguity was a huge theme throughout the series, and an uncertain ending really suits it. For me, it really made up for the lackluster story of the last couple volumes, and the crappy anime adaptation.

It was also a callback to a statement Akari had made earlier in the series, about traveling to the ends of the earth to find Toru's body if he were ever to die somewhere without her.

Probably. But I think that their programming might be, like, cancelled. One of the rules of magic that is stated, briefly, is that it can't be "automated," it needs somebody to make it happen, so while it's not outright stated, whatever it was that caused the Chaikas to Chaikafy may have been linked in some way to Gaz, either his body parts or whatever "spirit" of his was still around waiting to be revived, or maybe even something that Guy did (Guy wanted him revived so he could kill Gaz for good). So it's a good bet that all of the people with Chaika-potential still in them probably won't change now.
