Don't waste money though. If anything you should plan for 2 weeks if possible so you can get a good grasp of Tokyo and maybe a few day trips out to different towns in the countryside before going to Comiket to cap it all off. Airfare is your greatest enemy so try and do longer trips each time and spend more time there. If possible find a weeb friend as well to go with. It cuts hotel costs in half and you will get double the fun.

Just got back from my first comiket during my first trip to Japan. First trip to the manga shop had me spending over $500 on manga, LNs, goods and games, and I just spent the same amount on doujin. Have a look at my spoils.

I spent $1550 to get here, $850 for a hotel for 2 weeks right near Asagaya station (don't ask how it's this cheap, I don't fucking know), I've already spent $1000 on stuff I bought, and I'll spend a lot more before I leave. Food isn't that expensive if you're used to big American cities, I've actually been surprised at how cheap it is. I just ate a great pork bowl and beef bowl with a large beer and spent less than $15. Even going out to eat at nicer places doesn't cost as much as what I'm used to. Also need to factor in arcade money, rental car money for an excursion, suica pass money, and money to buy another suitcase to put all this shit in.

K-Books in Akiba has second hand stuff but they're typically more expensive than Mandarake and other sources, but they do tend to have more stuff than the other places.

Toranoana has a newer shop (their "C" store) almost directly across the street from their primary store which has a section for second hand stuff. It is normally fairly small, but it will have a lot more stuff on display in the days and weeks following comiket.

The Akiba Culture Zone building has a Lashinbang in it that also has a decent sized area with used goods, but their prices are kind of iffy.

There are also Tora and Mandarake stores in other parts of the city that you can try. Be warned though - the big stores are insanely packed the first few days after comiket.

Main thing is to just make sure nothing looks like a weapon (guns, grenades) in an xray machine. Managed to disturb a previously bored operator when leaving the US after a bag of coins got flagged as a grenade.

Worst comes to the worst, there's a JP Post outlet within Narita. My doujin were too heavy to take in luggage, so I shipped half via EMS right there, and they provided the box and everything. Their English was... not great, but enough to get the job done.

Nakano is pretty great. What I end up doing each time I go to to mainland is check the site for anything specific I want and match it to the store I can get to easily by train. Either way I always make a habit to go there once a trip. Also hit up the Namco Land that's sorta tucked away near the entrance on the first floor. Lots of UFO catchers if that interests you.
