Her job is to observe Haruhi, and for Nagato to interfere with the events of endless eight means that there is a possibility of disrupting the will of Haruhi. Also his gadgets are something that anybody can buy in the future. The gadget that can prepare Doraemon would only need to work by making him prepare for the next day.Even if he didn't know Nagato he can already be prepared for the next day for any confrontation that could happened.

This is in a scenario where Doraemon is trying to eliminate Yuki Nagato. Of course Nagato would find him dangerous.
