This is a group of people who haven't had a total-war scenario where extermination of the other side was the goal in centuries or longer. It is waterworld, land is scarce as shit. Most people live on boats linked together in giant barges.

If you blow up a ship, it is fucking LOST. Gone FOREVER. There are no more shipyards, no more mines to get more metal.

And the pirates that were destroyed belong to a larger, more powerful fleet of pirates. A pirate fleet that, in order to protect their reputation, would now have no choice but to come after Gargantia and take their price in blood in order to establish themselves as top dog before anyone else started to question them. Pirates that no one fears don't get tribute.

No, they don't.

They don't have Chamber, Ledo does. They have known Ledo for about a day, and that day started with him kidnapping a member of their crew. They don't know where he comes from or what he wants, and they don't really have and indication that he wont just fuck off and leave him high and dry so that the entire fleet suffers for what were his actions.

They can't afford to plan for Ledo saving their ass, because they don't have any reason to trust him yet and he has done nothing but cause trouble for them in the very short time they have known him.

Even if they did think he could be relied upon to save them, unleashing him upon the enemy to just exterminate all of the pirates like roaches is still an idea counter to their entire way of life and the survival strategy that their fleet has been founded on for generations. Military conquest simply isn't a part of their culture.

Even after Chamber has been with them for months, you get the sense that they never quite realize just how much more powerful he is than anything they know. They know he is better than them, but half of the technology in chamber is impressive in a context that they don't understand.

It is no surprise that the Kugel fleet mistook Striker for a god.

The best part, which was a nice and subtle detail, was that when Chamber calls out Striker for "If your pilot makes bad decisions, you will too arrive at the same illogical conclusion. Thankfully Ledo made nothing but good decisions so I am fine" Chamber is incapable of realizing that he cannot self-diagnose. He would think he arrived at the right conclusions not matter what Ledo did, he can't tell if those conclusions are good or bad from his perspective. That's the whole point of the flaw.

The killing of the pirates wasn't what was bad. It was the fact that the killing of the pirates signed Gargantia up for a fight they didn't want and under normal circumstances would not win.
