if its not a comedy manga then the change is usually permanent in some way, but of course no one believes the main character and if they do they treat them like a hentai tranny. meanwhile the plot will ALWAYS revolve around swapping back to their original body.
there is so much more they could do with the idea, but no one wants to break out of the standard plot process.

I think you are exaggerating. I think touching the newly acquired goods makes sense; it seems like something that would be the obvious thing to do, so I do not begrudge it.
I think the whole 'getting naked blindfolded' only occurs in bodyswap rather than sex-change stories and while stupid I don't think it's that widespread.
I will agree that most genderbending series involve switching back and forth; probably because it's easier to write gags centered around that; e.g. MC turning back in the ladies room, etc. Still, there are multiple stories where the transformation is permanent. And there are stories where the MC tries keeps the transformation a secret either by disguising herself as a boy (e.g. Boku Girl, Kanojo ni Naru Hi Another, Nozomu Nozomi) or by moning to a new school/neighborhood where everyone assumes she's a real girl (e.g. Asuka Hybrid, BlazBlue Remix Heart, Ichinensei ni Nacchattara, Idol Pretender).
And while the MC might have switching back as a long-term goal, not every plot has to revolve around that. E.g. in all of the aforementioned manga the MC initially wants to switch back, but in most of them it's not something the actively pursue most of they time and many of them eventually abandon it entirely.
One can have a manga where the MC is genderbent but where the story doesn't focus on wacky hijinks revolving around adapting to their new sex of finding acceptance, but then you have people complaining about it not being a real genderbender story. I think that adding additional elements (e.g. Remix Heart at times has the MC go on various adventures or SOL situations with her friends) to the core genderbending story can help lengthen and add variety to such a manga.

what about a plot with a mc who WANTS to be the other side. His/Her life sucks, and they think it will be better as the other gender... or maybe they're gay and suffering heartbreak...
then magic happens and they're the other gender. you can develop from that point. maybe with a theme that their life sucks because they suck... so nothing gets better. maybe they end up regretting the change. Or in a romance, maybe the change of gender makes it possible to love the person they love.
there is plenty of stuff that exists different from men and women. Plenty of material to build upon. What about a girl who wants to be a baseball player, but being a girl she just physically can't keep up, and no longer can play with the boys? she gets her wish granted and becomes a boy, has to train and overcome the challanges of her new gender, becomes the baseball player she wants to be, and falls in love with one of the guys on the team... only for him to be straight... and it to turn out he was always in love with her BEFORE her change.
there is a lot of material you can work with and i'm not even scratching the surface here.

There are a few manga where a female MC turns into a man. E.g. CUTExGUY, Oyajina and Tomodachi Kara Yoroshiku Desu. Bodyswapping from the girl's perspective includes Danshi-ing Girl and Dou Danjo.

Why is that? Having the MC become attracted to the now opposite sex is a pretty good way of showing that she has fully turned into a girl and making the character herself realize that fact.
Kashimashi and Tsukiyo no Fromage have genderbent yuri. Most manga where the MC can switch forms also almost universally have the MC only be attracted to women (the sole exceptions I'm aware of are Fukigen Cinderella and Nyotai-Ka.)
They don't need to fall in love with a man to show that they've fully turned into a girl. They're perfectly able to keep their sexuality while dealing with the ramifications of now being in a female body.
Sexuality is a pretty major part of one's self-identity. If a character's sexuality changes as a result of the transformation, then telling themselves that they're simply a man trapped in a girl's body becomes much less tenable.
And again, they don't need to change it for them to embrace themselves as a girl if that's the point of it. There's no reason for them to not fall in love with a woman. They're not a new person, they're just in a female body.
If a character's body is turned female though, the same must occur to her brain as well (since a female body needs a female brain to function properly). Therefore it makes sense for the character's preferences to shift, since sexual attraction relies on one's brain structure and hormones.
I suppose that an exclusive attraction to women could be justified by saying that the character ended up with a lesbian brain, but if the character got a heterosexual female brain, then it would make sense for her to be attracted to men.

That depends on the rules on which the change happens though.

Well yes. But if we go with biological facts, then a character getting a normal female brain would be expected to evidence attraction to men. As I said that could be sidestepped if one wanted to by saying that the character got a lesbian brain instead.
For series with a Cartesian approach to the mind, you could say that the mind itself was affected. E.g. in Remix Heart, a character that had the ability to analyze souls had said that the MC's soul itself was turning female.

There are other examples like Nana To Kaoru but yeah, it's not going to change the fact Fukigen probably didn't have enough popularity to warrant it (nor did they exepct the magazine to suddenly die)
Personally I think that following the transition as the character gradually changes to adapt in their life as a girl and ends up awkwardly confronting new feelings they did not previously have is interesting. It's the journey, not the destination. If the character doesn't change at all, it's the equivalent of just having a disguise on.

Sure. Though sexuality is a pretty obvious and major difference that would have a strong impact on a character's gender identity after such a transformation.
From what I've read of Asuka Hybrid, the MC stays attracted to women but ends up loving to wear girls' clothes and becomes more emotive. I guess this could be seen as changes that don't rely on sexuality.
One series that handled it terribly was Kashimashi as the MC immediately adapted to her new form and didn't appear to mentally change at all, had no internal conflicts about her transformation, and everyone around her immediately accepted it.
I'm not aware of any such endings. I don't think people want to see male homosexual endings in these stories. Even in eroge, where you have lesbian and straight (with the MC either as a male or female) endings, you don't see any gay endings. The closest thing Ive seen to a gay end was in
My Barbaric Girlfriend, where the MC and a girl bodyswap and then fall on love with a boy and a girl respectively but in the end they accidentally switch back. The MC realizes he's still in love with the boy and the same thing happens to the girl, so they decide to find a way to bodyswap again so that they can be with the people they love.

Doesn't even need to be 100% gay, just that the guy gets back into his body and acknowledges his feeling he has towards another guy.
One ending of X-Change Alternative 2 in which the MC bodyswaps with a girl, falls in love with his best friend and then switches back has him realize that he still loves his friend. Of course his feelings remain unrequited in that end.

If someone wanted to write a completely serious story about issuers surrounding gender identity, then throwing in magical transformations probably isn't the way to go. Still, not every genderbender story is simply fanservice. There is variation in the level of seriousness and introspection with which the characters treat their condition.

I dunno, I'd read a story that took the magical gender change concept and played it completely seriously, using it to explore gender issues and subvert/deconstruct gender bender cliches.
I'm probably in the minority here, though.
